Chikungunya Virus (CHIKV) and Dengue Virus (DENV) are both Arthopod-borne viruses (Arboviruses) which raise public health concern. In Thailand, there was a report of CHIKV infection about 40,000 cases in 2009 and this virus could cause long term symptoms. DENV cause Dengue Fever and Dengue Hemorrhagic Fever (DF/DHF) with an estimated more than 50 million people per year and 25,000 deaths. Both viruses also share common clinical signs such as the febril of onset and rash. Detecting CHIKV and DENV is crucial role for the doctor and the doctor can give the appropriate treatment to the patients and monitor the patient closely. Our study has focused on characterizing complete genome of CHIKV and found that the virus spreading in Thailand were categorized into ECSA strain which were different than the strain spreading in the past which were Asian strain. Then we study the development of multiplex real-time PCR for detecting CHIKV and DENV which is rapid, reliable, and specific to both viruses. Our result showed that this assay has high efficiency, sensitivity and specificity. Moreover, when our method was tested against other virus such as Hepatitis A, Hepatitis C, Hepatitis E and Japanese encephalitis virus, it showed no cross-reaction. Total of 290 clinical samples were tested and showed that our method has 92.59%
